Edited since I found another "Animaniacs" clip used on the show:
"Yahooie! My man!" from "Moon Over Minerva".
Also, I found out the episode Dot's "He'd better switch to decaf" was from, and just remembered a Yakko clip used on the show but I can't remember the episode it was excerpted from.

"Oh, isn't that lovely?" - Marvin the Martian

"Rat's right!" - Scooby-Doo
"Scooby-dooby-doo!" - Scooby-Doo
trademark laugh - Scooby-Doo

"Yippee! Narf!" - Pinky

I think there was a line from Velma as well, but not sure what it was.

I thought I heard a line from Dale Gribble about killing bugs or bug spray, though maybe I'm just confusing it with the one already listed.

Would that Dale line be "It's got a good beat - I could kill bugs to it"? 'Cause that's the only clip I can think of that's used on the show that mentions killing bugs.

There's another Scooby clip I know of that's used on the show quite frequently: "Rank you! Rank you! Rank you!" but I don't know if that's actually from one of the Scooby TV shows or not.

I watched a bunch of clips last night (I love the way he actually responds to the sound bytes as if they're actual people talking to him). I also noticed:

Animaniacs:
"Now that's comedy!" - Slappy the Squirrel, I'm not sure which episode because I remember her constantly using it as a catch phrase.
“He-LLO, nurse!” (Too many episodes to count)
"Boingy boingy boingy boingy..." - sounds like Dot by herself
"You don't know?! My life is ruined!" ("Call Waiting")
“Sing me a wittle songy, hmm?” (“Home On De-Nile”)
“Yahooie! My man!” (“Moon Over Minerva”)
“Some girls got it, some girls don't.” (“Hearts of Twilight”)
“You're working your weirdness on me, man. Your cute weirdness!” (“Hearts of Twilight”)
“They really should switch to decaf.” (“Hearts of Twilight”)
“Ooh, he'll need a jumbo band-aid for that one.” (“Meatballs or Consequences”)
“It’s okay, I love you, buh-bye!” (“Up the Crazy River”)
“Fuzzy bunny!” (“Mindy in Wonderland”)

Pinky and the Brain:
"Well, I guess we're not all as perfect as you!" ("The Family That Poits Together, Narfs Together")
“Do you have a monkey in your pants?” (“Inherit the Wheeze”)
“Yeah boy, I tell ya, I’m used to tough houses. Yeah, I played Cleveland, you know.” (“Brainy Jack”)

Freakazoid!:
“That’a tingled my bottom!” (“In Arms Way/The Cloud”)

Batman: The Animated Series:
"Well, show's over. You can run along home now." ("Shadow of the Bat Part II")
“Nice guy, but a few bats short of a belfry.” ("Shadow of the Bat Part II")
“Jumpin’ Jiminy Christmas!” (“Joker’s Wild”)

The New Batman Adventures:
“No strawberry, Master.” (“The Demon Within”)
“I'm not a children. I'm all growed up.” (“Love Is a Croc”)
“Okay, that's it. It's your last show.” (“Torch Song”)

Superman: The Animated Series:
“Oh, you naughty little monkey!” (“Little Girl Lost”)
“Hmph, such language!” (“Little Girl Lost”)

The Simpsons:
"I wish I was dead. Oy." ("A Star Is Burns")
"That's it! Woo hoo!" ("New Kid on the Block")
“Hmm...am I wrong, or did it just get fatter in here?” (“Homer vs. Patty and Selma”)
“Oh! Stop with your devil music.” (“Saddlesore Galactica”)
“TV sucks.” ("Itchy & Scratchy: The Movie")

Beavis and Butt-head:
“Come out with your pants down! Heh, heh...” (“The Great Cornholio”)
“Check out my hand. Uh huh huh...”

Looney Tunes:
"Well, stupid, what are we waitin' for?" ("Bear Feat")
“Shut up, you’ll make me nervous!” ("Bear Feat")
"Hmm. Isn't that lovely, hmm?" ("Duck Dodgers in the 24½th Century")
“Eeeeeyughh! What a sloppy mess. You better go tidy up!” (“Raw! Raw! Rooster!”)
“Ooh, what a hypotwit!” (“Tweety’s S.OS.”)
Something that sounds like it might be Speedy Gonzalez or another Mexican Mel Blanc character saying "Si si, señor."

There was another not listed, but I suddenly forgot...

Though, according to TV Tropes, when he shows a movie with someone named "Homer" he plays a "d'oh!" sound byte whenever it's said, and it one case, when the Homer family's mailbox was shown on the screen.

Edit: Woody Woodpecker's famous laugh is heard when he mentions Natalie Wood.

Hey, thanks! I think I already had some of these indexed, like that Minerva clip, but it's nice to know which episodes some of these came from.

A couple more I noticed:

Animaniacs:
“Ooooh, somebody stop me, I'm laughing.” (“Slappy Goes Walnuts”)
“It must be inordinately taxing to be such a boob.” (“Bubba Bo Bob Brain”)
“Gee, I never thought about that.” (“The Warners and the Beanstalk”)
“Yes!” (said by Brain, could be from Animaniacs or Pinky and the Brain.)

Looney Tunes:
“*whistle* Hey, baggy eyes!” (Bugs says this in “Bedeviled Rabbit” but he doesn’t whistle before it, and this clip sounds more like Daffy)
“He’s despicable.”

Beavis and Butt-head:
“It looks cool.”
“We gotta get us one of those.”
“Are you threatening me?”

The Simpsons:
“Why, you little...!”

Batman: The Animated Series
Random Joker laugh
“I don’t have time for jokes.” (“Harlequinade.”)
“Yes, well, this is all tremendously boring.” (“The Laughing Fish”)

There was another from Harley Quinn, but I can’t remember it at the moment. I have last week’s show recorded, so I can check.

Looney Tunes:
Sylvester- "Okay, buster!"

Animaniacs:
Apparently another line from Pinky, as I recall it ending in "narf"; don't remember what it was, though.

BTW, for tonight's feature, Night of the Lepus: I happened to notice (I only sort of payed attention to the movie) a drive-in scene where a Tom and Jerry cartoon was shown playing (it should be noted Night of the Lepus is a Metro-Goldwyn-Mayer film).

According to imdb, the cartoon was Cue Ball Cat.

That was:
“Oh, I hate it when that happens. Narf!”
And:
“You’re kidding!” (All three Warners at once)

Also:
South Park:
”Nothing but foul language and toilet humor!” (South Park: Bigger, Longer & Uncut)

The Simpsons:
“Mmmmmm...no.”

Batman: The Animated Series:
“Hi Boxy, long time no see!” (“Harlequinade”)

P.S. Does anyone know the source of the clip “No, you fathead!”?
